This sounds like a fuel starvation problem. The bike runs fine until the fuel in the line is sucked dry, and then you have to kill the engine and wait for the carb float bowl to refill before it runs okay.
This could be caused by dirt or water in the tank or the fuel line to the carb. It could also be a dirty carb.
I would drain the tank and get some good fresh gasoline into the tank. If that didn't work I'd clean the carb and fuel line.
